In some of the sprites used for secret passage wall tiles, there seem to be transparent edges and/or a few transparent pixels, or differences in the edges. The black squares with rounded corners seem the easiest on which to spot the differences.
Some levels have all of their secret passage tiles easily distinguished from the normal wall tiles just by looking at them. This means the player sometimes has 100% find secrets, even if their character does not. This definitely gives a huge advantage to both cartography trait, and blessing of the goddess of secrets.
Depending on which sprites get used for a given dungeon level, it can affect the gameplay quite a bit with either or both of those traits.

You are right. Some wall types had some transparent pixels which could reveal the ground below! This has been fixed.
